Your tasks for this assignment are as follows:
Task 1 – Discussion of the function of the vanA gene and the molecular mechanisms it is involved in for conferring antibiotic resistance to bacteria.
Task 2 – Design a set of PCR primers (both Forward and Reverse) targeted against the vanA gene from a S. aureus strain of your choice. These primers are intended to form the basis of a PCR-based diagnostic test for detecting VRSA.
You need to include:
• A copy of the vanA DNA and protein sequence with the forward and
reverse primers highlighted
• The sequence of your forward and reverse PCR primers correctly
formatted
• Justification of how your PCR primers adhere to the good primer
design principles discussed in the lectures
• Why the specific S. aureus strain from which your vanA sequence was
selected is appropriate for our diagnostic test for VRSA
Task 3 – Using BLAST, compare the sequence your PCR primers will amplify (both DNA and protein) to other bacterial genomic sequences. Based on this sequence analysis, comment on the accuracy of your PCR-based diagnostic test for VRSA.
You need to include:
– Similarity and/or identity of your PCR-amplified sequence to sequences
in other S. aureus strains, as well as other non-S. aureus bacterial genomes as supported by quantitative measures and screenshots of specific components of your BLAST results.
– Presence/absence of false-positives and false-negatives in your VRSA diagnostic test, and how that affects the validity of the test
– A general discussion on the effectiveness of PCR-based diagnostic strategies for rapid pathogen identification.
